Feral Queen and Antibiotics

I have a colony of feral cats living on my property. My major question, at the moment, concerns the litters being produced by the queen. The colony's queen produces the most litters, she is not at all socialized nor can she be handled by humans. I have been taming the kittens by feeding and handling them on a regular basic with great success. Most either currently have or have had upper respiratory and/or sever eye infections. I have successfully treated these infections with Amoxicillin. I am considering adding Amoxicillin to the queens food. Will this in any way harm the nursing kittens, if not, will it aid in either preventing and/or aiding the respiratory and eye infections.
